I'll eventually create a post on Github and upload the save file, but for now at Reddit's recommendation this seems most expedient.
On Armageddon Island (The one with the big central crater), I have a 4 module cargo port that has a warning about blocked ocean access on a single module.
When spending the 10 Unity to clear the blockage, instead surface land is deleted from the main island, and the blockage remains.
You do need to hit that button a bunch to get ocean access cleared, if there is a bunch of stuff in the way.
That said, it should be clearing out the closest route which is straight out, rather than all the way to the side like that.
