Deposit placement error (?)

On the world map, a mine opened on the site of my native island. And now I don't know how I'm going to call the ship back home.
Is this an error in the placement of deposits on the map? 👇

If I understood correctly: the problem was that a copper ore mine was generated on the island icon and therefore you couldn't click on it and send the ship home.

Yes, you understood me quite correctly. In place of the icon of the home island, the icon of the copper mine appeared.

UPD

I had to remove the mod (using the export_recovery_save method) and reinstall it. The home island icon is in place.
